Rodrigo was keen to add a second but he saw his next effort saved well by Sergio Rico, who was showing the same qualities as his opposite number.
The Sevilla keeper was to be beaten again though as Kondogbia proved creator once more, playing in Rodrigo, who sprinted free and slotted past Rico.
The win saw Valencia extend their advantage over fifth-placed Sevilla to 11 points, while remaining just one behind Real Madrid.
